I would like to do foundations 1 and handstands 1 as well as improve my flexibility. The problem is that doing half of foundations Or half of handstand is taking me about 45 mins to an hour.

Am I doing something wrong? Is there a way to do these routines and get benefit from 20minsx6 days a week? Please help! I love the program but need to find a way to fit it into my schedule.

Condensing your program into a shortened block of time will require sacrificing certain physiological benefits incurred in the long & grueling F7 bouts. Perhaps you can fit H1 in 20 minutes for the first few PE's, but you will soon find your warm up eating up time.

If your schedule can't permit an hour of GST, perhaps you have more pressing issues to solve than finding the time to work out.

If 20 minutes is all there is, then divide the program up into smaller sections than the typical F4 & F3 so that the sections can be completed in the alloted time.  This will probably require you to train 6 days per week.  Not optimal, but sometimes life gets in the way.

As your circumstances improve, than you can begin increasing work capacity back to an F3/F4 level and later up to F7.
